Not quite scary, per se, but suspenseful - I adore Carnival of Souls. It's not that well known, and it's worth seeking out. I also can recommend Dementia 13, another not-well-known movie by Francis Ford Coppola.
Alien's up there, as is the (first) sequel, though it's more an action movie. Some good scares in it, though. Also Event Horizon.
I'm also surprisingly fond (for someone who doesn't normally go in for the "teen splatter" genre) of April Fool's Day, which manages a nice twist at the end.
One of the things that my dad did to me as a kid was expand my sympathy for monsters. I'm sure it was to keep me from being afraid of monster movies [which he loved]. So he always rooted for the monster: Frankenstein's monster, the Wolfman, the Mummy, Godzilla - all of them were sympathetic if viewed in the lens of 'what are they feeling'. So I have always loved monster movies.
Except.
The one monster movie/scary movie that actually scared me was 'The Blob'. There was -nothing- sympathetic about THAT monster and what it did. That movie scared the bejeebers out of me.
